When the topoisomerases increase or decrease the degree of winding, do they preserve the major and minor grooves in the double helix?

No, the grooves are not maintained in supercoiled DNA, but that's ok because the cell isn't likely to be "using" the region of DNA at that time if it's supercoiled.
