Do proteins with quaternary structure have hydrophobic interactions between the subunits or is it just in the tertiary structure of their individual polypeptide chains?

It's unlikely that hydrophobic interactions contribute appreciably to quaternary structure, because by the time you get to quaternary structure, your subunits have already adopted their own tertiary structures, which in turn would have hidden their hydrophobic groups.
