So, I know that the axoneme is found in cilia and flagella but I am unsure as to where this structure is found, specifically. Is it in the Basal Body? Is it in the actual tail-like part of the cilia/flagella?

You are correct. The axoneme is the tail-like part of cilia and flagella, and the minus ends of microtubules that make up the axoneme are anchored in the basal body.
