I was wondering if the entire nucleus is covered by ER, or if patches of it are covered. I wonder this because, if the entire nucleus is covered, then how do the Nuclear pore complexes allow for the exchange of material with the cytoplasm?

Only portions of the nucleus will have regions where the ER membrane is continuous with the outer membrane of the nuclear envelope. You're right -- you need room for all those nuclear pore complexes.
