Once in the matrix, when MPP cuts off the presequence does that require ATP? Also, do all peptide chains that make it to the matrix get coated with more chaperons for some reason (either to help fold properly or to bring to chaperonin)?

Regarding MPP, since this is the hydrolytic removal of a peptide, it would actually be exergonic, and would not require an input of energy. And  yes, chaperones will most likely be involved after the matrix import step, but if they don't "coat" the protein and only assist its folding, you won't need ATP to peel them off.
