Does it take energy for the the polypeptide chain to get into TIM or is it just powered by the electrochemical gradient? Also, is the presequence for a protein going across TIM removed after it goes through the translocase?

It is an energy-dependent process, but that energy comes from the electrochemical gradient.

For your second question, the answer is yes, if it's supposed to end up in the matrix, it probably has its presequence removed.
