Why is it that the closer a bacterial promoter is to the -10 and -35 sequences, the better the RNA polymerase will bind?


Because there are physical, 3-dimensional consequences to one base being next to another. And sigma factor is looking for a shape that's very specific. If the sequence of the promoter varies from what sigma factor is looking for, it won't always recognize that shape and might do a poor job of transcribing that RNA.
